to the best of my knowledge you can not just uninstall windows, if that is the only operating system on the computer (or only version of windows that has ever been on the computer. like if you had upgraded to windows XP from windows 98). in the case i just mentioned you might be able to uninstall xp and go back to windows 98. But if you didn't upgrade and there isn't another operating system on the computer, the computer will not work if you attempt to remove windows (unless you install another operating system afterwards). if you have another operating system you wish to use, you will likely have to reformat the computer (which means erase the entire hard drive so there is nothing on it) and then install the operating system you are wanting to use. are you sure that what ever operating system you want to use will work on the new computer? do you have the back up installation CDs to the new computer just in case this all doesn't work?
out of curiosity what operating system are you wanting to use?
