Just "cover" the toilet water with TP to avoid the god-awful splash-back. I do this at home even though I live alone.
Good question though about the disease part.
 
My first thought is; why is the water "germ infested"?
 
Dont worry fella you should be ok , and the water is germ-infested because the guy has just taken a shit in it .

This goes with the question of why, with bleeding piles, a person doesn't go into septic shock. I've heard that the membranes in that area are different, but as for looking it up --- don't want to go there 8'/.
 
Similar questions have been asked about getting an STD from a toilet seat, or getting HIV from a toilet backlash that may included blood. These are myths.

You do however need to be concerned about the many germs if you touch toilet seats, fawcets, and handles, etc. It's the hand to mouth/food transmission that is the issue (note the display of 'Wash Your Hands' signs in public and restaurant toilets). If taking a shit and any backlash was a major public health issue, you would have heard about it already.

Agree with previous post - throw down some TP in the bowl area to provide a 'soft landing'.

Lucky for us, almost all virus/bacteria in regards to STIs can't survive out of the body for more than a few second.

Pretty much the same thing goes for your question. Chlorinated water, oxygen, natural unspecified immuno defenses on both the outside of your body and even more so in the inside, they all add up to a pretty amazing defense system that's quite hard to get past.

You generally need a SOURCE of infection to either be in direct contact with an exposed part of your body, or to enter it and somehow, survive.

You're pretty safe from your own stool in a toilet unless something goes seriously wrong!
