Use a long-handled dishwashing brush instead of your fingers.
I do. The boiling water still splashes, at least a bit.
What I've found so far, based on trying suggestions in this thread, is that spraying vinegar or bottled lemon juice on the bowl and letting it sit for a bit helps a lot, and then I can pour boiling water into the bowl* and it will rinse the cheese awy with very little scrubbing.

*This is the big-ass ceramic bowl I normally use for pasta and for cooking yellow summer squash and onions in the microwave and then stirring in cheddar, which is when this problem usually comes up.
