"Darker" is rather common. Significantly darker .. I know what you are talking about, but it seems to be really rare. The only times where I have seen it was when the guy had parents with a significant difference in skin complexion.

1. It is theorized that there is significantly more Melanin cells in the skin on the penis because humans historically walked around naked and having more melanin on the penis skin protected that sensitive area from sun burn etc.
2. In addition, the skin produces more melanin in response to irritation. For example, unless you are an albino or "very very pale', if you rub a certain area of your skin long enough, that area will become darker than the surrounding skin because the skin being rubbed / irritated will produce more melanin in response to the irritation.
BOTTOM LINE, guys with dicks that are darker than their other skin probably have dry (dryer) skin on their penises and / or they "irritate" the skin on their penises a lot (causing that skin to produce more melanin and become "darker").
Many people have "patches" of skin on their bodies that are "dryer" than other areas. For example, I would say the elbow is an area that is prone to dry skin on most people. I had a friend (a girl) who had this dark patch of skin on the side of her forehead and I mentioned one day to her that she probably had a dry skin problem with that patch of skin; it never occurred to her that the "darkness" could be a result of dry skin. Dryer skin would not be as "elastic" as other skin and thus more easily irritated and as a result, more melanin.
If you penis is significantly darker than the rest of your skin and you consider this "a problem", you should probably use a lubricant (or a better lubricant) when you j/o (or when someone jacks you off).
