My vision essentially with The Penguin storyline, which seems to be the consensus on here from those that see a possible role for him ... is as we have been discussing ... would be to have him enter the fray and take advantage of the disorganized underworld, left in disaray after the second one. This will all take place between the end of the second one and before the third film begins. So essentially when the 3rd movie starts, he will already be in place as essentially the Kingpin of Gotham's underworld.
Meanwhile Commissioner Gordon has his hands completely full. The mob is completely tearing the city apart. Crime is at an all time high. Small businesses are forced to pay protection money to Penguin's crime lords, or else watch their business be destroyed. We have drug trafficking taking place. Illegal arms trading. Arson. Illegal businesses. You name it. It's out of control.
What's even worse is that corruption is occurring within the police force at record levels. Numerous policemen are now on the take and are either turning a blind eye or are outright participating in the crimes, themselves.
Enter Batman, after framing himself as a vigilante, who is on the case, tracking the source of this corruption. The problem is that the police are under orders to bring Batman to justice. When Batman begins busting enough of the mob's crime lords, Penguin gets fed up and orders the cops on his payroll to put a hit out on Batman.
As Gordon begins linking crimes to The Penguin, he finds his efforts being blocked by the Mayor on technicalities. Eventually, we discover that even the Mayor, who we saw lecturing Harvey Dent on the dangers of taking on the mob, is on Penguin's payroll. Under orders from The Penguin, the Mayor then eventually fires Gordon.
Eventually, Batman and Gordon are able to mount enough evidence against the Mayor and presents the evidence to the new District Attorney. The Mayor is busted and Gordon gets his job back.
Enraged at this turn of events, The Penguin orders his hoods to start bombing the city to Hell. In the process, Gordon's police captain (who will be seen throughout the film) ... gets Gordon alone and knocks him out. He will be revealed as a victim of blackmail on the part of Penguin. He then takes an unconscious Gordon to the docks, where Penguin is waiting.
Showing his rage, Penguin literally beats the shit out of Gordon and is ready to have him killed, when Batman crashes the scene and frees him.
Gordon breaks free, has a dramatic scene in which he struggles with his police chief, is able to gain control of his gun and eventually kills him. He then goes after The Penguin, who has fled and is in hiding somewhere in the warehouse. We have a little silent cat and mouse scene. Penguin's guys are now after both Batman and Gordon. Batman begins taking them down one by one.
Eventually, Penguin stalks Gordon, creeps up from behind, and impales him with his umbrella tip/blade. Gordon, helpless and on the ground, is inches from death, while Penguin creeps up to finish the job. Batman intervenes, but is blinded when Penguin fires a gun at a steam valve. Stunned and disoriented, Batman swings his arms wildly trying to regain his composure as Penguin then turns his attention away from Gordon. As Penguin is prepared to strike Batman dead, we hear a gun fired from behind. Penguin is stunned. Several more shots follow. Penguin, with a blank expression on his face, falls to his knees ... and to his death. Managing to muster his last bit of strength, Gordon who was on his virtual deathbed, was able to finally put an end to his greatest nemesis, who has turned his city into a Hellhole.
This is your basic theme of The Law vs The Underworld, and therefore I actually think it is more appropriate to have Gordon, more so than Batman, tangling with The Penguin. And it is also only appropriate, that Gordon, and not Batman, is the one that puts an end to The Penguin's reign of terror.
Like I said earlier in the post, I want to see scenes during the film that show Penguin's vile. In one scene, I can see one of Penguin's crime lords challenging him on a decision.
Penguin: "The problem is you have no vision". (snaps his fingers)
Penguin's hoods take the crime lord by force to a back room. In the room, there is a cage occupied by a hungry buzzard.
Penguin: "And if you have no vision, my good man, then evidently you have a problem with your eyes."
Penguin's hoods shove the guy smack up against the cage.
Penguin: "And if you have a problem using your eyes ... what good are they?"
With the man screaming for his life, Penguin opens the cage door while the buzzard literally picks out the guy's eyes. The man's fanatical screams permeate the air as the scene dissolves to the next.

Those are some very basic, toss around ideas I have for Penguin.
The Riddler, I haven't thought as much about.
I suppose I envision him being someone that for half the film, you only see from the bottom of his pants leg down, dropping riddles and puzzles at various public locations. You don't actually get to see his face until about half the way through the film.
I would like to have a scene in which he is present at a public event as is The Penguin, Bruce Wayne, and Commissioner Gordon ... watching from afar, in which you see only the back of his suit. No interaction between him and Penguin ... just The Riddler watching some event unfold, and him leaving a clue at the scene.
As far as Engel and Reese, I would like to see them involved in The Riddler storyline in the film, with Riddler trying to uncover Batman's identity to expose to the world.
