I think you have to do a bit of reverse engineering on the word before it makes sense.

The first word was "apologia." Meaning: A formal written defence of one’s opinions or conduct. (oxford)

"Apology," meaning an expression of regret, came along later.

An "apologist" has nothing to do with expressing regret, it has to do with giving a defence of something controversial (again with thanks to Oxford).
