That is a small isolated case. But yes telling a student at an American public school that somehow our colors are bad is the epitome of ignorance.

every public school in my area (i have many) has a flag pole w/US Flag in front

Reading the article, my impression is that they asked the kid not to fly the flag on his bike because they feel he is being deliberately provocative. Seeing the size of the flag in that picture, I bet they are correct.
I had the impression that that school is having racial tension issues between students of Mexican vs. other ethnic heritages. It sounded as if the Mexican kids were bringing Mexican flags to school on Mexican holidays, and other kids were bringing American flags to counter that.
There is nothing wrong with asking everyone to step back and avoid antagonizing others by flaunting your patriotism. There is nothing wrong with school administrators trying to keep the peace by demanding that students be respectful of each other.
This is surely much ado about nothing.
