I'm not usually looking to be offended, so I've never noted whether cut content was supposedly gay or not. I just know they cut what they can get away with that doesn't affect the overall story in order to maximize commercial time.
It's not about looking to be offended... but it was extremely glaring because I remember hearing Jack saying it when I originally watched the episodes, having downloaded them, and watching the two Dalek episodes and the final three with the Master, and not really paying that much attention to the others, waiting for them. It's rare on Doctor Who for any characters, gay or straight to admit having romantic feelings for another (although it certainly happens more in the new series than it ever did on classic Who), and especially a "playa" like Capt. Jack Harkness. So when it didn't appear when the third season finally appeared, I couldn't help but notice. The real thing that bothers me is there were other things that could have used editing and would have made more time for commercials or what not if that was the issue... for instance, there was a line where the Master calls Martha and Jack "the girly and the freak" and then says "though I'm not sure which one is which". On another show I like, Voyager, I noticed a lot of editing of some great lines and it would be hard for me to "look to be offended" that the removed content was "gay or not (since there was not a single gay storyline ever on Voyager or any other Star Trek series). What I noticed is that on one run they edit out certain lines, and leave other ones in, and then when the whole run of episodes reair, they make a different set of edits and they start from the unedited version and edit out in other places where they left it in the first run. In effect, every bit of dialogue gets aired at least one time. This is what they should have done on Sci Fi, since they would air the first run at 9 PM and then an encore airing at 1 AM. They could have let the "You too, huh?" line remain in the encore presentation, at the very least.
Hopefully if future episodes of Doctor Who have edited content, gay-themed, or otherwise, the Sci Fi channel won't screw it up like they've clearly done this time around. But especially if there happens to be any gay content.

I think you mean the episode "Captain Jack Harkness", which is airing on BBC America from the first season, not the second (which is airing next January), since I haven't heard of any same-sex male kisses in the 2nd season just yet.
